I have a linux server hosted by SoftLayer, and I have root access and everything. I have successfully installed FFMPEG, mplayer, mencoder, flv2tool, lame encoder, and everything needed by the ClipShare software.
However, I have run into one big problem. I have customized the ClipShare (youtube clone) script so that it converts all videos into .WMV file, for Zune users to download. However, the .WMV is not recognized by Windows Media Player, nor the Zune software because I have not installed the x86 DLL to support Windows Media Video 9 (WMV3), according to my programmer.
Here is the command I have (all part of a large script):
$source_file = $config[flvdodir]."/".$vid.".flv";
$desination_file = $config[flvdodir]."/".$vid.".wmv";
exec($config['mencoder']." ".$source_file." -ofps 15 -vf scale=320:240 -oac lavc -ovc lavc -lavcopts vcodec=wmv2:acodec=mp3:abitrate=64 -o ".$desination_file, $aOutput, $sReturn);
//echo print_r($aOutput, true) . "n";
//echo print_r($sReturn, true) . "n";
The following file is created:

Try playing the .wmv file with Windows Media Player, you will receive an error. I have attached the error message received Windows Media Player when I try to play the video file created by the conversion script. I need PROPER .wmv encoding capabilities.
The winning bidder of this project MUST be able to do something that will allow all converted videos to be properly recognized by both Windows Media Player AND the Zune software.
Hello. I have experience with mencoder and ffmpeg, and have faced similar problem before (with proper WMV3 support in mencoder) I can configure mencoder so it generates proper WMV3 files. Contact me if interested.

I have experience using mplayer, mencoder and FFMPEG and can help you solve your issue.
I believe the problem is simply that you're not using matching video and audio codecs.
