I have a real work experience with different microcontrollers families and with ATMEGA series also.
This project seems to be some kind of deep engineering (maybe reverse engineering), so it needs some equipment to done it. I have an all needed equipment in my electronics lab (osc, generators, RLC meters, frequency and phase meters, different power supplies and so on).
But I have some questions about your project:
1. What FTDI chip you use (it is probably some kind of protocol converter, but what exactly is?)
2. Do you have a more precision description of your project?
