Convert .MOV file to AVI while keeping tranparency

Hi,
I'm trying to remove a black background from a .MOV video. The .MOV file contains an alpha channel. The problem is that I'm not able to import the .MOV file into after effects. When I convert it to .AVI, I'm able to import it but the alpha channel is lost.
I need help!
