Server Issues: timeouts, errors, app not receiving response, no connection etc.

We currently have a mobile app on the market that has just been approved by Apple. We have a dedicated VPS Server, and the server works perfectly. However, there are often issues with the app connecting to the server. Sometimes people get the error message "no internet connection" when they have signal and all other apps work. Sometimes the app times out and does not get a response or connect and therefore you cannot use it. The developers are saying it is not a code issue, because the app works sometimes when there is no connection issue. The server people are saying it is not a server related issue because the server has not experienced any down time and we've had server guys check and they can see that the server is working perfectly fine.

Overall, our app needs to be online at all times. Our biggest problem is that some phones will be able to connect to the app, and other phones are not able to connect to the app. At any given moment, we could have 3 phones where the app works perfectly, and 2 phones where it doesn't connect so our biggest issue lies in the fact that some devices work and some devices do not.

We have ruled out a firewall related issues, we have increased the keep alive to 30 seconds, we have changed the max vars, max execution time, increased the php memory and limits, we ran a server sniffer, and a few other things, but nothing is working.
