The connection loss to MySQL can happen due to timeouts or because the MySQL back end crashed. The most common cause of crashes is running out of resources (e.g. memory, temporary space, file handles) while trying to complete the query. This seems consistent with your experience of the server being very slow to respond. Error 500 doesn't sound like a MySQL error code - I'm guessing you are referring to a HTTP error 500 (internal server error) due to a timeout. I have 20 years of experience with MySQL and two MySQL certifications from Oracle. I am pretty sure I can fix this for you in an hour or less.
